Black Spots On Hardwood Floor Under Carpet

Anyway my hardwood floors have 2 huge black stains. I recently removed an old carpet and the underlying padding from a hard wood floor. Many of the marks are red and black stains left from the corresponding black and red foam pieces that were interspersed in the old padding. Liquids such as water spilled on floors if not properly cleaned can stain wood by permeating through the finish and causing black spots and marks to appear.

Planning to remove carpet over hardwood floors while planning to uncover the original hardwood floor i pulled back the corner of the carpet to find that the padding was stapled down and not glued to the floor.
